every time I buy militia my score drops, but I'm never sure whether that is due to the standard fluctuation or due to the buying of militia...

Since I have the armageddon weapon, I don't think it's needed to being able to buy it again on the colony page...

Or is it enough with the added error message that another one is in use...

It's enough.  People need to know that it can't be built at the same time... otherwise we'd be hearing bug reports: "I have all the requirements for Armageddon but I can't build it!"

Still buggy on mats. Stole mats and ended up with having negative mats... whats up? :s

It's because you are still logged in and the game reset.  Refresh a few times see if it kicks you out or go to:

http://www.galaxisclass.com/command/logout.php

Or clear your cookies.
